You need to check Google policy on what is unnatural link and then remove such links. I do not think there is any tool that can tell you this. Only google knows and they will not reveal their complete metrics, policy. They are only telling what is unnatural link so read the Google webmaster guidelines.

You can check unnatural links by both manual and automatic manners.

In manual process, you need to find out all your backlinks by using backlink checker tools such as Ahrefs, Open Site Explorer, Majestic SEO etc and Google Webmasters tool.

Start examine all your backlinks; a link is spammy if-

    1) It is from untrustworthy website
    2) link is coming from poor alexa site
    3) link is put on a hacked website
    4) link is coming from blog/article directories
    5) sidewide/footer link
    6) paid link
    7) link coming from site in another language
    8) links from site that has no rankings

This manual process can take some time but you can find out how many links are suspicious in your link profile.

Also, you can use some toxic link checker tools to save your time such as-

    1) LINK CHECK TOOL (LCT)
    2) Link Detox

Ahrefs and Google Webmaster tools will allow you to monitor your backlinks and then you should import that info into a spreadsheet to monitor so that you can see what is going on
