This is a really good question. I think some only show the most important links. Is there a tool that will show all of your back links?

Probably no. No service can index all webpages on the planet, and so canot catch all the links. The biggest index of webpages content is Google.
They have an Webmaster Central.. Google Webmaster Tools
Login it, click your site, click "Search Traffic" then click "Links to Your site" or similar.
It will show some (not all) backlinks.

At OP: every service provider has their own algo and techniques to crawl the backlinks. The most active one I use is

I know where to find my links in Google Search Console. So if it is not possible to to know exactly how many back links you have, then what is the use of using a tool like ahrefs?

May this difference due to free of paid backlink checker tools. Each backlink checker tool having their different mechanism to collect links so the results are vary from others.
